Application of Crossmark is stripping out other citation links in PDF

Reported by John Tsai at osa.org: Applying a CrossMark seems to break internal links that were already in the PDF. That is, the links are still there (you can hover over them and see that they are links)- but it seems that the internal references get mangled such that they no longer resolve to anything.

This problem seems to be fixed by upgrading PDFBox from 1.6.0 to version 1.8.16. I have done this locally but not updated this Git repository.
