FAILURE: fopen_or_die failed to open "tmp/<some-seq>.fa" for "rb"

Hi,
I get this kind of error every couple of screens during RunLastzChain.sh (http://genomewiki.ucsc.edu/index.php/Whole_genome_alignment_howto#Example.2C_step_1:_Alignments_with_Blastz) execution and believe it has to do with lastz.
Is this normal like due to the presence of N'n in the sequence or does it reveal a problem with my code or lastz?

I have the same question, was this ever answered, i cannot figure out why this fails for some of my lines.

no clue, it is some time ago and I probably switched to other tools then due to lack of answers.
